The 20-year-old found his form when it mattered, edging a tight first set by breaking serve at 5:4.
The Serb then survived a set point in the second-set tiebreak before winning it with a brutal forehand.
A downcast Moya was broken in the first game of the third set and Djokovic hit cruise control to wrap up the match.
"This is just a matter of concentration. I'm trying to really focus and not irritate anybody. Sorry if I'm a bit annoying," Djokovic said. "The thing is, I want to stay longer on this court, so that's why I'm bouncing more and more. I knew Carlos was a very good competitor. Luckily I played my best tennis and I had more luck in the tie-breaker and I played well in the third set," Djokovic said.
Djokovic will face Ferrer on Saturday, and it will be their fourth meeting.
